I have a crew that I am moving to my soon-to-be-purchased T-50 (and later T-50-2). They have two, unallocated secondary skills of 100% and 50%. What should I make those for my scout(s)?

I would say.....if your a passive scout=camo first, if your an arty hunter=repairs first. I was an arty hunter when i played my scout tanks so i went with repair first. Scout tanks have a decent camo value to begin with and dont lose it when they move. I dont know enough about the new skills but some of the new skills might be useful for a scout tank.

6th sense would be a good idea, but i think repair.

Camo first. Everything else after that is debatable.

BIA and Vents crew will operate at 121% maxed out.

Camo first, then sixth sense on commander and repair on everyone else

Whats the point in repair? Either its engine/tracks = use a repair kit or you're dead, or its something else = you can drive away and wait.

Agreed. Unlike other tanks, you don't need to worry about repairing your gun or engine(as much). The repair kit is exclusively for repairing your tracks first and foremost. A heavy can sit and take a couple shots while waiting for the crew to repair the tracks, a scout can't.

I've got camo at around 60% on my dash 2. After that, I'll prob take a mix of the new skills/perks.

Camo, Brothers in Arms, Various.

Since lights retain their camo value on the move Camo should always be the first you train. Some may disagree with me on BiA, but it will get all of your crew a bonus that will stack with vents which will buff everything in your tank.

as for various, the commander and driver have the most important skills for a mobile scout. Sixth Sense and Recon, and Off-road driving.

repair on a scouting light is pointless.

I have over 2700 battles in my T-50,
a-lot of experience here. I see a-lot of comments about repair being useless.
You are a scout tank, the last thing you want to be is a sitting duck waiting to get shot at for the second time.
If you are tracked which will happen a-lot
your 360 hit points will not save you from a second hit from a tier 5 or higher.
Your only chance is a quick getaway before the enemy has a chance to reload.
Get your repair skills up to  100% and carry a repair kit.
When I am hit . I am repaired in about 3 seconds, which then gives me time to try and get away
before the enemy has a chance to relaod and shoot me again.

6th sense is an absolute requirement for a scout tank.

I got BIA 1st, then repair.  I am working on mixture now.  To me, BIA is similar to Vents, and the difference is noticable when not in use.  Repair is next most important, and quicker due to Vent & BIA.  Cammo, imo is down the line, as with the net I feel comfortable with my current cammo level.
