Say you want 3 mods from Aslain and 2 mods out of Auxillium --- can both packs be installed and run side by side?  Or is there overwriting/conflicts?

Generally you will only run into problems with overwriting if you try to use two mods that affect the same thing, such as two different sixth sense symbols.

I never heard of them conflicting, but I have never heard of anyone trying 2 different mod packs together, wouldn't one cancel out the other in the res_mods folder?

I don't use installed mod packs.  I prefer to just copy and paste them manually.

Have had no issues with conflicts, because they have their own config files.  I'd think, as long as config files and compressed files don't have conflicting values, you should be okay.
